This is due to the site of groups that have to be expanded to get the permissions.
Resolution
We have added a workaround option in the tool to not expand when running these reports.
To disable group expansion do the following:
The following value can be used to customize this option (True and False are allowed values):
Browse to and edit the following file: %SITEADMIN_INSTALL_FOLDER%SharePoint Information PortalSharePoint BrowserServices.conf
Under the [agent] section add the following line:
skip_ad_group_expand = True
Restart the site admin services. Now the groups should not be expanding allow the reports to run much faster.
